As per mashmello, look for an 'accessible' room, or, for hotel that has 'wet rooms'.

I'm just thinking about rooms I've stayed, and it really does bay on hotels,. Some of the cheaper japanese business hotels have 'unit baths' with the shower over the bath; whereas some have a wet room - where the bath and shower are in the same room, but it's expected that you shower next to the bath, then get in the bath after to soak.

I think, perhaps, the more well-known western/international hotel brands may be more likely to have a standalone shower - but they also carry higher room rates!

Ps: I think, perhaps, Lotte City Kinshicho may have showers, and reasonable rates, and is right above a train station, so convenient for getting around Tokyo!
